Yoshimi now starts perfectly. I had to additionally mark
Yoshimi / Settings / Jack / "Jack server as preferred audio" and "Midi source as preferred Midi".

can not be edited using a text editor. How to edit the primary instance?
Somehow this file has been created by a different user (possibly root) so you
don't have the necessary 'ownership' to change it.
sudo rm .config/yoshimi/yoshimi.config
should remove it, and then Yoshimi can save and edit a new one.
There may also be other files in there that were created previously, in which
case the best plan would be to remove the whole of .config/yoshimi
