I think I see what you mean. Forks are quite typical in free software, so nothing 'wrong'.

I'm not sure if the approach I'm suggesting is too 'extreme' but I'd probably mention that Yoshimi started as a fork of Zyn (maybe mentioning the version and especially trying to provide credit as due).
Typically differences etc. would be covered on other websites forums, mailing lists etc.
