A protocol analyzer is a program like Ethereal (http://www.ethereal.com) or Analyzer (http://analyzer.polito.it/) that captures network traffic and can show you, usually graphically, who is doing what. IE, which computers are generating traffic to/from on specific ports (like Kazaa or a spam engine) or computers constantly connected to a specific IP address with a specific protocol (AIM, iRC, or maybe Internet Radio) etc... Normally this program would be installed on a machine between the border server and the internet. In the DMZ, so to speak. I use my laptop. I set it with a static IP in the DMZ, plug it into the DMZ hub, and start grabbing packets. In a few minutes, I have a good handle on what is eating bandwidth.
