I personally would recommend the following books: PCI System Architecture in the Mindshare series PCI Hardware and software (author Ed Solari) The later one is in general sort of considered as the book to have, the first one is somewhat a lighter read but for me it was a good place to get started and get a reasonable understanding of the most important things.
