This is an interesting question and yes, you are right; you have two
alternatives here:
AF could be written: dot 6 a dot 6 f,
Or it could be written dot 56, dot 6, dot 6, a, f.
In both cases, the F cannot be mistaken for "from" because it is not "standing
alone", see RUEB 2.6. Basically, the F has another letter before it, which
means it is not a word sign.
Notice in the second option, I added dots 56, a grade 1 indicator: this is
because AF is the shortform for "after". Putting the dot 6 in the middle breaks
this, so no dot 56 needed.

I wonder if I could ask a stupid question?
Where the initials AF appear after a dedication in a book, is it OK to write
this as dot 6 a dot 6 F as an unbroken sequence?
In other words, does the fact the letters are unspaced indicate sufficiently
that the letter F does not stand for the word “from” in this instance?
