Here's a procedure found in the support forums that seems to work every
time I encounter the disappearing from taskbar problem:

I have the same issue with a 16-bit, have had it for some time, Citrix
states it is a design flaw with the application,k which I agree with,
since I am testing this application as a 32-bit application, and the
task bar icon and such is there, I can minimize and maximize without
issue.

Hi All
 
Has anyone seen a problem and fixed where a seamless published
application (in this case a 16bit one), when minimised by the client,
disappears from view.  Even when maximised, the application doesn't
appear on the task bar.
 
The only way to get the app back is by using alt-tab, or going into the
connection manager, setting the connection to full screen, hitting
ctrl-f1 to get task manager and switching to the app from there.
 
I have tried settings suggested on the citrix site and forums setting
Seamless Exception Registry Flags on the hosting server but it hasn't
made any difference.  I would prefer not to run this application in a
window...
