Just found out that this crazy long switch had one switch too many added on
by the apps team so I am ok now.
Good to know for future though that there are workarounds. Never know what
the crazy apps guys will come up with next. :-)

e.g. you have an application which starts like...
myprogram.exe -l 123456 \\servername\share <file:///\\servername\share>
999999 /some /more /arguments
then you would simply create a .cmd file with this line in it, then just
publish that .cmd file. I understand that Citrix MF also has a utility for
wrapping applications. checkout the citrix APP command.. not sure if
entirely relevant to you...
