e.g. you have an application which starts like...
 
myprogram.exe -l 123456 \\servername\share <file://\\servername\share>  999999
/some /more /arguments
 
then you would simply create a .cmd file with this line in it, then just
publish that .cmd file.   I understand that Citrix MF also has a utility for
wrapping applications. checkout the citrix APP command.. not sure if entirely
relevant to you...

you could wrap your command line in a .cmd or vbs script..
