Perhaps they are limiting 'official support' for cloning XenApp or someone is miss informed when they wrote the article (most likely the later). If you look at the .pdf that comes with the latest version, it even talks about clone (like altiris, etc). To clone, simply run the XenAppPrep.exe utility without the /pvs switch. Ghost type of thing. Seemed to work just fine. It also should be able to be used with physical boxes as well. I dont' see why it would make a difference in that case.
