Was me being a numptie, I had generated and activated all the FR1 and FR2 licenses to go with the XPs to XPa upgrade pack, but what I had failed to remember is that the final 20 XPs connection CALs had been removed from the server at the time of going to XPa, as we had a seperate licensing problem at that point and wondered whether the mixed licensing was causing the problem. Ovbiously if there is only 40 XPs CALs on there, you can add all the XPa upgrade CALs and FR2 CALs you like, but you'll still be only allowed 40 connections!
