Are you trying to give users access to a desktop but no applications? Published apps help control what applications users see/launch from the published desktop itself. The problem is that a published desktop really is just a published app basically. The easiest way to seperate the two is to create a security group for published desktops and assign only the users you want to have desktops to that group. Unless I am misunderstanding what you want.
