I just reran the MST creation, and have a new MST file, tried to run it and it will only run with the /q at the end, the n+ fail. Also the /q seems to work, but nothing happens. So, if you used the custom installation wizard, called setuppro.exe to edit the original termsrvr.mst, then you should use the same setuppro.exe to call your newly transform to create it. This requires a different MST though. I downloaded the termsrvr.exe and extracted it a temp directory then copied to my citrix box and it failed with same errors you reported. I then copied the termsrvr.exe to my citrix box and extracted the termsrvr.mst file where I wanted it and the install was successful. This doesn't make since but it worked.
