Actually the reason I thought that it was being filtered is because I am
not getting accurate data from the application usage report. So when I
read the published content was not reflected, I assumed that is why apps
were not coming up on the report. Apparently we've got bigger issues.

Ok, my misunderstanding then. I thought published content = published
apps

Just out of interest, why would you want to review access to published
content?

Effectively that's simply a redirection of user to other content (such
as a .pdf or .html page) - couldn't you pick it up from the servers that
are hosting that content, or your proxy (if its not hosted internally)?

Running PS4.0 on W2K3.

Looking into running reports that will show application usage to see
what gets used the most, what's not really being utilized, etc. However,
under report type 'application usage report' it states that it does not
reflect published content. How can I run a report that will include
published content?
