I had this problem (or one very like it) a while back, although it was on TSE4. It would only manifest itself when the user load went above a certain level and was eventually tracked down to the max registry size. After a certain number of users had connected, the registry was unable to accomodate any more user.dat files. Upping the max registry size on all servers to 120MB cleared things right up.
