[THIN] Pre-configured MSI

I want to create an MSI file that will install the PNAgent, pre-configured with our information and config already done. I have been able to do it, with the URL configured but we would also like to change a few other properties such as have the icon on the desktop rather then showing apps in the start menu. I have not been able to find a way to transfer this much configuration to the MSI file. Any have any ideas?
