The results would be the same.  Best practice, however, is to run perfmon on
a different machine and pull counters from the server you are interested in
remotely (When you click on the "plus" to add a counter you can select what
server to pull counters from).  The GUI and/or logging parts of perfmon add
significant load to the server whereas pulling of counters is cheap.

If you run perfmon from a terminal server session, are you getting an
accurate read from physical disk and CPU or does it have to be run from the
console?
