I will take a look at your whitepaper.  However, in almost every
single case we have encountered (server role not specific; i.e. TS,
MF, FP, Exchange, DC, etc) where performance was an issue or the
system was "doing something funky", we have always determined that HT
was enabled on a Windows 2000, Windows NT 4, or an older Linux
system.  Once HT was disabled, the system started to operate
normally, or what the client deemed "normal working conditions".
