I encounter this at every PNAgent deployment I do. To counteract it, simply 
modify a GPO near the top of the tree with a
custom policy template:

CLASS USER
        CATEGORY "Custom"
                POLICY "Citrix Program Neighborhood Agent Logon Mode"
                        KEYNAME "Software\Citrix\Program Neighborhood Agent"
                                PART "Logon Mode"          DROPDOWNLIST REQUIRED
                                VALUENAME "Login Option"
                                ITEMLIST
                                        NAME "Pass-through Authentication"      
VALUE NUMERIC 2 DEFAULT
                                        NAME "Prompt User"      VALUE NUMERIC 0
                                END ITEMLIST
                        END PART
                END POLICY ; PNAgent Logon Mode
        END CATEGORY

We have a number of users that have PN Agent 9.0 on Windows XP. They will
be working and all of a sudden will be prompted to login once again through
Citrix. Seems to me that I have read this is a problem with PN Agent and
Single Sign on Failing. Is the fix for this setting the value in the
registry to 2 under single sign on?
