Our server (2003, MPS3) currently doesnt have Java for IE enabled, but
one of the users is requesting it for his training. I've tested it out
elsewhere and it appears to be okay, apart from the fact that for some
reason jar file downloading is being stopped by our ISA server, saying
authentication is required, yet ISA is set to not demand
authentication from the clients..

It's Sun Java 1.4.1_02. Shouldnt this pass on/work under the current
users credentials? (Besides the fact that ISA shouldnt be asking for
them!) Or is Java on TS a Bad Idea™ in general?
