We disable the IMA service before cloning, and manually re-enable on the
new server when it's appropriate.
What methods have you tried to script a restart? I have some ideas but
don't want to suggest things you have already tried.

We are trying to "automate" the deployment and have run into a
snag.
We sysprep the box with the IMA service set to manual but the
couple of methods we tried to "script" a restart have failed.
Anyone done this? How?
