We removed a few of the citrix shortcuts from the start menu and got the same problem. It was trying to add the shortcuts back. So we ended up just hiding the shortcuts and it never popped again. Put the CD in and let it do what it thinks it needs to do. Check the event log for MSInstaller events and it should list the files replaced. That's how we figured our problem.
