Unfortunately I have to tell you that this didn't work.

Anybody knows the HKCU entry where desktop shortcut positions are saved?

Try adding the following key to your flex profile save. And see if it works.
I havn't verified it but I think this is the key:

HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Explorer\Streams
\Desktop
