What I think could be happening is a conflict between the window USB management software, and the u3 drive management software. A u3 drive doesn't require extra steps to be taken. The worst you should get is an error saying the drive X isn't accessible, or possibly could not read/write to drive x. The drive should work fine after pulling it out without doing the extra steps.
