Make sure your connector(s) are rated for the frequency that you are working at. I ran into a legacy connector (in this case the end connector to a high speed coax cable) that was only rated to 1 ns. Didn't work too well at < 500 ps. Do you have access to any version of spice? You can get a pretty good idea of this jitter by running a bit sequence through the single line connector model (obtained from your connector vendor). Cross-talk will also add to your jitter but the simulation gets more complicated.
