Dimiter, if I understand correctly, you built your own programmer that 
resides in an embedded system.  It should be straightforward for you to 
implement a JAM player, and then you can program any number of JTAG based 
PLDs, including Xilinx.  Use the free tools to generate the programming 
file, transfer the file to your embedded system and away you go.
