I have had same problem with HyperLynx. It is a defect of the tool. I had a net0 that was shorting the power and GND in the hyperlynx database. The board shape was a little special and the translation convert it into a circle. This circle shorted many net (including power and GND). I had to remove net0 from your .hyp database. In my case, Hyperlynx was just shutting down. Maybe you should look at all unusual stuff on your board the could short your power together. When tried simulating in boardsim few of the rails (1.8V, VDD1, VDD2 rails) in the board reported an error pointing out that the error is "unrecoverable and unidentifiable". The same power rails when exported to the Linesim had problems with different nets merging together reported as "Net 1.8V and GND are connected and will be combined to single net "GND_1.8V" But as per layout this net is clean.
