Dear Ho,
I am not sure whether there is any free FDTD software that suits your 
application.
I think that time-domain result is not that sensitive to the numerical error 
in FDTD. But if frequency domain result is required, very good Absorbing 
Boundary Condition (such as PML) should be used in FDTD.
