I have a bitch that did exactly the same thing. I was upstairs when she had
her very first puppy and I found her trying to bury it in a pile of shredded
newspaper. She did warm up to them over time but I had to make her lay with
them. One thing, don't get mad or frustrated with her and don't let her leave
the whelping area except to relieve herself. If she's not laying with them
that doesn't mean she doesn't have to be by them. I'd leave the puppies in the
whelping box and allow the mother room outside the whelping box...using xpens
to set up a space.
My guess is your bitch should warm up to them fairly quickly, but if she
doesn't you do need to encourage her to lie with them at regular intervals and
if she's trying to hurt them it will be hard to leave her unsupervised. The
problem for me was that I eventually had to go back to work, so 3 days after
they were born, I left her alone with them for the first time. Let's just say
she's had two litters since and she never lays with them...but she certainly
does feed them because I haven't lost a puppy yet.

PS - make sure your whelping box isn't too hot.
