I'm not a vet nor do I pretend to be one, but bad smell spells bacteria, yeast or mold to me. Something is causing the smell and from your description, it isn't normal or desired. Personally, I'd take him to the vet and get to the bottom of it. Or maybe the bottom of his ear. Something is wrong.
