I don't know about the Epson 4990, but my Epson V750 requires that you remove the white surface used for reflective scanning on the lid in order to expose the top back light. Mine just slides out.

As a first guess, have you selected Transparency as the original type in the scanning software? It sounds like the backlight is not turning on. I am not familiar with that model but is it possible that the transparency backlight is not plugged into the lower part of the scanner?
