Thanks everyone! I was able to resolve it by upgrading to the latest stable release. Not exactly sure why this is so.

Another thing that puzzles me is the time the query takes. We have ~
1400 objects and it takes only a couple of seconds to do the query. We
are also running virtual.

This is similar to performance I normally see. There is a visible difference between a 2-3 years old server and a new server, but in both cases 60 seconds limit should be never hit.

I would suggest to review MySQL configuration and try its "huge" setup to make it use its 4G of RAM.
