They were inline... everything was fine till I sit down on bicycle. Maybe if they were ball bearings it would be fine, but those were sliding ones. They are just fine if they are used with horizontaly oriented holes- but that is not aplicable for bicycle steering :)
I tried more succesfull to use long male screw (about 20mm in diameter) in two long female screws as bearings- I only tested that, on stand, not on bicycle. I'm not sure I'm so desperate to use it instead of normal ball bearing headset. If I would build trike in future, then I will probably try it as test.

are you sure they were perfectly aligned?

The alignment seems to be a bit of a problem of rod-end bearings, as mentioned before.
