Windows should format it if it's to be a second drive. NTFS is more efficient and secure, but if you need to access files from a multi-boot system, then FAT32 is recognized by Linux and Windows of all flavors. Exception to that is Win95 without SP2, which only reads FAT 16 and at least one version of WinNT, but I'm not sure which.
