2 years ago I stayed in Emeryville. That's across the bay, but my hotel had a shuttle to BART. It worked out much better than I expected, a lot because it was so much calmer/quieter in Emeryville. A long time ago when I lived in San Mateo, I relied on CalTrain to get to and from OOW and if you stayed too long at any of the parties etc. (not that anyone would ever do that!) CalTrain had stopped for the night and cab fares at that time of the day were horrendous. :( Things may have changed by now, of course, YMMV, yaddah, yaddah - just buyer beware, that's all. Isn't this how Chet Justice ends up crashing on somebody's floor in their hotel room each year?? Wait, or is it Martin Nash who does that? Most of the hotels within a couple miles of the Moscone are booked. However, if money is not an object, you could still get something close. Yes, the shuttle goes out by the Wharf.
