The only time I've witnessed the EM agent use a non-standard port is 
when the default port was already in use by another process at install 
time.  Are you sure the old agent was stopped prior to deploying the new 
agent?

What I ultimately ended up doing to insure the install was to my liking 
was a manual deployment, using a modified agent response file, forcing 
the proper config.  As an example; if the desired port was in use the 
installer would error out rather than continue.

Since you haven't yet performed a discovery, I'd suggest reinstalling 
the agent.  It's much simpler and quicker than modifying the agent 
config on both server and client.
