Personally I use mkv because it is 1. open source and 2. preserves aspect ratio while still enabling muxing of ac3 with h264. If you don't want to use VLC you can install perian on mac and ffdshow on windows to enable decode. There are a ton of tools out there that will encode content to h264 using the open source x264 codec.
