One thing that concerns me about the library is that I still need some sort of
control over how files and folders are physically organized on the drive. If I
throw some files in to the library, will it maintain the folder structure when
it copies them over to the file system location for ITunes? What if I change a
file name on the drive (to later clean up file names, for example). Will ITunes
recognize that the file has been renamed, or will I need to re-add it?

I have to have all my music in the library; can't live any other way.
