Being in the position that I'm in I can't talk allot but what I can say is that 
Apple is trying to get people away from the whole clean install thing and have 
you to trust them for the upgrades. Not all apps will work properly but the 
main ones like Super Duper will along with other major software titles. Resetta 
based apps surely will not work. You should always have a bootable backup an 
exact clone of your hard drive at all times and Time Machine is not really a 
good solution for backup concerns when real consideration to data protection 
and preservation is concerned. It is like the AOL of backup. You should have 3 
backups, on two different types of media and 1 should be in the cloud. Never 
the less all should be fine for you my good friend.
