One of the main arguments in favor of UEB -- at least here in the US -- is that it more accurately reflects print. If a transcription is based on a marked-up source document, then that should be followed as to whether or not punctuation is included in emphasis markup.

Hopefully, as publishers move more and more to single-source publishing, there will not be a need for transcribers to convert rendered print documents to electronic form and mark up them up manually. I believe that the recommendations in the UEB manual for whether or not to include punctuation in emphasis markup is
intended to apply only to those situations where manual markup is the only option.
