Michael,

JAWS will always warn you when assigning a new keystroke. However sadly it 
warns you regardless of whether the keystroke is already in use or not, so 
it's largely a useless warning.

It does not take into consideration any Windows keys. But since the JAWS 
keystrokes always take precedence this is not a serious problem, in my 
opinion.

To avoid overwriting it's best to first try to find that keystroke (Ctrl+f 
in the JAWS Keyboard Manager) before thinking that it's available for use.

Also you need to ensure that you are displaying  all active keys, so go to 
Options/Key Filter and check the appropriate radio button.

Ed,
One thing I've wondered about with this sort of situation is what
would happen if you tried to assign a keystroke command that Jaws
needed. Would the software, or Jaws, tell you it can't be used, would
one take priority over the other, ... ? I have another program where
I think a few keystroke commands aren't working because Jaws needs
them and was thinking of reassigning them within the software, but
didn't want to get into trouble with Jaws.
Also, in Word, using your method, can you have your keystroke combo
be a ctrl plus something instead of alt plus something? The ctrl
commands I know in Word seem to work much faster.
