Bill, long ago I had a related problem with another word processor. The cause turned out to be limited memory on my machine at the time--not what I expected. Neither JAWS nor the processor had anything to do with it. I'm suggesting you look into this third factor as well.
Another thought. Have you checked to confirm that specific comments are actually missing? I'm wondering if the error is in the initial count.
