Your problem might be related to Microsoft's changes to the ActiveX model on which Flash depends:

I'm guessing you mean the browser plugin not the standalone player.

Adobe claim the Flash plugin supports JAWS in Internet Explorer and
Freedom Scientific claim JAWS supports it. The Adobe Flash plugin works
okayish with JAWS in Internet Explorer, but not Firefox thanks to
Adobe's failure to support software choice among the visually impaired.
However, a lot of Flash content does not use the accessibility features
