16 bit Windows Subsystem error message

I have a program that I have been using for about five years. All of a
sudden it is not working. I get the same error whether trying to run from
my hard drive or the program CD. I get the same error when trying to run
setup to reinstall the program. I also get this error when running with JFW
5.1 and JFW 6.0. Below is the message I get. Does anyone have any ideas?
Here's the message:
16 bit Windows Subsystem
C:\WINDOWS\SYSTEM32\AUTOEXEC.NT. The system file is not suitable for running
MS-DOS and
Microsoft Windows applications. Choose 'Close' to terminate the application.
Close Ignore
