Have you the main window opened/checked? Toggle Alt-w. The thing about Winamp is that is preserves your last state when it reopens, until you go in and change it. What is JAWS Help telling you when you open Winamp? Also, when you've Winamp opened, you can cycle between open windows (if any), with ctrl-tab. It is possible to have Winamp open with no sub-windows i.e., "the windows are obscured". Alt-w, I think, opens the Winamp main window. When in the file menu <Alt-f., as you cursor up and down, you will hear 'checked', after a window title if it is opened. (Alt-e is, I think, the toggle for the Playlist Editor. Alt-G is for the Graphic Equalizer.
