Just a few things that come to mind...
 
ISA2k4 can only use wildcard certs for listeners, it cannot publish
servers which themselves use wildcard certs.
 
ISA2k6 supports wildcards on both listeners *and* published servers.
 
Windows Mobile 2003/5.0 devices do not support wildcard certs.
Therefore, if publishing Exchange ActiveSync with ISA you will always
need a listener with a standard non-wildcard cert. All other Exchange
services are ok with wildcards. 
 
Also, if you want to use IIS 6.0 with SSL host headers, you need to use
a wildcard cert on the published server.
