Thanks, is there a way to prevent the Auto Discovery from over writing
the group policy? (If I have set groupX IE proxy through GP I found that
it takes the WPAD).

Not unless you can guarantee that groupX uses one DHCP or DNS server and
groupY uses another.

WPAD lookups happen like this:

(IE & FWC) http://wpad.domain.suffix/wpad.dat

(FWC only) http://wpad.domain.suffix/wspad.dat
