I PuTTY through my ISA 2004 firewall as well. I have a rule that defines which computers are allowed to use the protocol (I only allow mine and one other). No proxy is defined in PuTTY and the two computers that use it are not Firewall Clients. Do the logs tell you that the ISA server is blocking your attempts to get through?
