You're right, that in the GPO, under Computer Configuration does support Internet Explorer to specify the proxy server settings you want to push per machine the way that User Configuration does. You do have under computer Configuration - Adminstrative Templates - Windows Components - Internet Explorer - Make proxy settins per-machine (rather then per-user) - but I think you need to set up ISA to publish its settings for this to work.
