The ISA help covers this.
You have to install the certificate in the Local Machine store.

I have just got a new certificate from thawrte, i have installed it in the
Personal certificate store (able to view it )but i am not able to see the
Server Certificate, see info below.

1. Right click on the Server icon in ISA management,
   A:)select properties 
   B:)select incomming Web Requests.
2. Click add to edit listeners (add an additional webserver )
   A:)Select Add 
   B:)Select Servername
   c:)Select IPaddress
   D:)Add Display Name
   E:)check the box to use a server certificate to authenticate to
      web clients.
   F:)when we go to select the certificate it does not show up.

any help will be appreciated.
