When ISA configuration backup is ran it is specific to the computer (hostname) you ran it from. On Jim's site http://www.isatools.org you'll find scripting that allows you to script all your ISA rules, Destination sets, ect, and either config as to be installed to original server or to a separate one (another host name). I have used it from one box to a new one and it worked.
